Mission Already Completed

I already finished the "Fate of Arthes." I sided with Legion and fought Vernalis' and Lahearts' army, but the mission prompt is still on the map. ALSO, the "Secret Funding" mission will not complete as well. I fought the caravans and when back at the Concealed Camp, I decided to keep the loot for myself and fought the commander. He died and said "word might get around that you killed him." There were no repercussions and the mission won't finish at the Concealed Camp either. I had the same problem with the "People's Father" mission where it wouldn't finish, but after speaking to them people at the Boethius House again it finished. When I go back to Leheart's Castle to finish the "Secret Funding" mission, the woman is crying can't finish mission.

NOTE: I am on a Early Access save file, but the issue with the "Join the Legion to fight Vernalis and Leheart" just showed up today after I was able to speak with the people at the Boethius House to complete the "People's Father" mission.

Having the same problem with the woodcutters quest and the plague infected man quest where you can kill him or hand him over or refuse to hand him over. I helped the woodcutters and handed over the plagued man but the woodcutters quest won't complete after talking to them or the haven guys and the plague hunters still think we have the plague guy.
